It means: to suppose or to assume that something is true.

Example 1:
Based on the way you are acting with me, I take it that you are upset.

Example 2:
Scott: I have to work until 11:00 tonight.
Mark: Then I take it you won't be coming to the party.
Scott: No...I can't. I'm sorry.

This expression is generally used in spoken English, and is quite common.
